I'd recommend using a different pallete. Why not?
Only problem with that is it would destroy compatibility with existing CQ wads.

The People's Doom used an alternative pallete and that caused all the pwads associated with it to be messed up visually.

No, it's made specifically so you can add other Doom PWADs onto it, plus I've modified it once and seen that it is definitely the same pallete used in Doom.

I'm only going for the original vanilla Chex Quest for now. This way people can use it for any engine they want. Only 5 levels... and not limit removing either, I want them to be in what the vanilla Doom engine allots. Plus 5 flemoids and chexter are the only things I'm worried about right now, the rest of the sprites should be easier to make.

I might have sometime tomorrow I could do some quick remakes of some Chex Quest textures or flats, some of them would be easy to do.

I really like these sprites. Probably because it's the stuff I'm used to seeing but in a different style. :whale

That looks pretty good so far. Hope to see more stuff!

EDIT: Not quite done, but here's a replacement for the flat that appears a lot in the CQ wad:

The original was circular rather than rectangular.

The shading it uses doesn't tile very well. Also did the original have stray red pixels in places? But yeah it's a nice texture, it just needs to be edited a bit so that it can tile properly.
