So I saw a video of someone playing E1M1 and when they got to the end of the level there exit was different to mine. See below.

Is there a different version that I do not know about?
I checked the other videos he has uploaded and there are differences on all the maps. Teleports has particles for example, E1M2 have a different ending, E1M3 blue key room has cabinets on the walls etc..
If you are playing Chex3.wad the geometry was tweaked in a few places.

I found the video you were watching, and it said he was playing Chex Quest 3. This added a few features, and tried to improve consistency between levels.
The second shot is from the original Chex Quest version. The room just ends with the switch. In CQ3, in order to "explain" how you ended up in the Storage Area (E1M2) after Landing Zone (E1M1), they added a door. Just a subtle upgrade ^^
